Whitaker was described by Thomas Stapleton, one of his Roman opponents, as an Anglo-Calvinist. Whitaker had a high regard for Thomas Aquinas quoting him extensively but never uncritically.

Whitaker played a major part in the dispute in Cambridge regarding Predestination in the mid 1590s and it was he who drew up the Lambeth Articles which were approved by the Archbishops and many Bishops but not by the Crown.
